According to a user on Cheezburger, there is a way to 'stop' the bug/glitch.
Basically, as soon as the music starts (On your save file) mash the 'HOME' button repeatedly. It might not work the first time, but it's a way around it if you are absolutely desperate.

I saved a lot of times in Limiose in the Blue Zone and never had a problem

As of today the update is out. There is one for both X and Y so get the correct one or both if own both of them.

You have to manually download it from the Nintendo e-shop.
